I got the idea for this from the Multiverse 2007 request list. It's got three hundred requests, all of them crossovers between science fiction shows that take place in space. Some of them are cool ideas, some of them are cracktastic, but if you're looking for a prompt it's an interesting place to check out. There's a Pride and Prejudice/Lord of the Rings crossover on ff.net. And it actually kind of works. Wouldn't have thought that was possible.
So, after almost eight months, part two is finally ready to go. Sorry for the wait, folks. There will probably be more parts, but I'm planning on each part being relatively self-contained and ending at a logical stopping place, so don't worry about it being a WIP.

This is hard, because my "favorite" tends to be whatever I'm working on atm. But I'll give it a shot.
My favorite fics:
Caro's Choice. Well, the first one isn't a fanfic, it's an original short story about a teenage girl living on Mars. It's not a Mary Sue, but it comes closer than anything else I've written, I think; it's also closer to early SF shorts than anything I've ever written. I get the heebie-jeebies when people talk about "the cool thing in fanfic is you can go change anything you want to suit your needs". Here's why.
The problem with changing canon to suit is this: the more stuff you change to fit your story, the more it forced the story as a whole feels to the reader, and the less plausible it is. There are many fics out there where things are radically altered because the writer is a fangurl/fanboi who is only writing the story because 'omg! teh ust between jack and sam is so hot they should have a alien love-child together!' and s/he doesn't care how much s/he has to change out of all recognition to make it happen. There are even more fics out there with major changes to the universe thrown in just because the author isn't experienced enough (or is too lazy) to figure a way out of plot holes without just waving a magic authorial wand and saying the plothole isn't there. Believe me, most people can tell right away if a fic fits one of those two categories, and a significant portion of readers will go read a different story if either phenomenon is too pronounced. The first type of story is just fanwanking and the second is usually the manifestation of deeper problems in the story that combine to make it less interesting. If there's a point to changing something--you want to explore the consequences of things happening differently, or it is a consequence of other things that happened differently--that's one thing; just changing stuff because you think it's cool or because you don't want to take the time to figure out a way around it is a horse of a completely different color.
Have you ever heard of the Two Step theory? James Walkswithwind gives a good explanation of it in the context of slash fiction at the Fanfic Symposium. Basically, with any story idea you can go to two removes from what you see on screen before you start losing your audience. You can make two interprative choices about characterization, canon, whatever, before people start to say to themselves "that's not the [INSERT FANDOM/CHARACTER HERE] that I know and love and watch each week" and go find themselves something they recognize. To keep their attention despite that, you have to be a really, really good writer. By which I mean you have to make the whole story--plot, theme, characterization--fit together in a coherent whole, in which the changes feel so right that the reader doesn't even really notice them as changes, because they fit so smoothly.
And the thing for crossover writers to remember is ... the mere fact that it is a crossover is at least two steps, maybe three or more depending on how the crossover happens. That the two universes intersect in some fashion is huge, at least a full step. How the crossover affects your characters is at least a full step in itself, and quite possibly more. And you're putting two (possibly more) universes together, which will inevitably have different views of life, the universe, and everything, which makes turning it into a harmonious whole at least ten times harder than it is when you're only working from one universe.
This is why good crossovers are harder to write than good non-crossovers, and why crossover authors especially need to be very careful about what changes they make The more changes there are the further you are from canon and the more limited your audience will be unless you're the next Great BNF Auteur. (Note: I said you need to be careful about what changes you make, not that you have to avoid them altogether, which is impossible.
